The way that you stop prisoner rape is extremely obvious. Put everyone in solitary. Minimize the 'prison culture'. Let everybody into the exercise yard only once every few days, and in highly controllable groups-one guard to every two or three inmates in the open at a given time. Only allow prisoners to send or receive as much mail as can be screened and processed by the jailors. Give the prisoners lots of reading material.
Being alone and safe in your own cell most of the time wouldn't drive you any crazier than being in a more 'open' hectic and deadly typical prison environment.

I talked to some lifers at a maximum security prison, and they said that the only sex that went on was consensual.
So it's obviously only an issue with funding and security. Maximum security prisons get shitloads of money and the prisoners are treated extremely well because they're in the system for so long.
The only reason a prisoner would have to rape another prisoner is to feel better about themselves after getting kicked the shit out of by a guard, etc. I seriously doubt it has anything to do with enjoying it, but it's basically the highest form of domination. Take out incentive to dominate, you've eliminated rape.
