Well, I asked him and apparently it must have been the previous owners that removed it, probably sometime in the 50s. He doesn't know any details of it beyond that.
There also doesn't appear to be any evidence of a "separate chimney" anywhere, so I'm guessing it was connected to the main and only chimney. As for the heat it's being pumped through the house with a modern heating system that was installed sometime in 1995 that replaced an earlier, cast iron coal-powered mammoth size of a beast that possibly was the original furnace. The heating ducts also had to be replaced and modernized which was a big project but well worth it in the end.
Oh and I found out a while back that the house is "Dutch Colonial" style, and was probably a farm house when first constructed.
