Rhapsody: A musical adventure. I know it gets a lot of flak for being a girly game, but if you play it in a good mood it becomes something that you can really enjoy.
The Illusion Trilogy, all of it. Soul Blazer, Illusion of Gaia, and Terranigma. I'd imagine if it was given the same resources and time to grow as the Mana series, it would have been it's rival for action rpg supreme. Heck, it is, nothing else comes close to the Illusion Trilogy or the Mana series with respect to action rpgs.
But anyways, Legend of Legaia was freaking sweet. I bought a ps1 card used recently, and I found the card was completly full of just Legend of Legaia save files. I've lost the game, and I'm very regretful for it, but I'm saving what looks to be the best files for when I find it or buy it again.

Why not the Xeno* series? Xenogears, Xenosaga I, Xenosaga II...
Vagrant Story has a great story. It's a very cinematic rpg. Too bad it's not as popular as it should be. Also the director of Vagrant Story made Final Fantasy Tactics, Ogre Battle series, and has a hand in the new Final Fantasy so Vagrant Story is well worth checking out.

Treasure Hunter G for SNES was fun.
Last game square made on a nintendo console.
Evolution, though the series could do with having a bit more cyframes for the other party members, and the game is way way too damn easy. Sting should increase the difficulty, drop in 2.5 times the experience, put less creatures on each level but with better AI, and a larger variety of traps. (so it actually feels like an archaelogical dig. You don't encounter snakes and lions every 50 steps in real life do you?) Also increase the amount of items you can carry dammit.

Popful Mail is like Slayers: The sidescrolling adventure game. Lots of madcap wacky fantasy humour. Can't go wrong with a wizard named Muttonhead.

Another vote for Atelier Iris. It reminds me so much of the "good 'ol days" of RPGs, and the graphical style and chara design rock. Just anime enough without becoming an "interactive anime". Only complaint is that it's way too easy to get to a point where you need to be a much higher level without going around levelling.

Guardian War/Powers Kingdom and Lucianne's Quest.
Hunt around IRC for'em in 3DO emu rooms. LQ is sorta like Lunar Lite, and GW is 3D FFT but without moogles. (you can even have secondary and tertiary 'bodies' equipped the way one uses jobs in FFXI and use their skillsets.) Has a quaint lego-y charm to the graphics too. The appearance of the various classes/bodies (you're spirits inhabiting different golem things) is so stolen from FF1. Just try and resist yelling HADOKEN when you use the Atom Bomb spell. Both by Micro Cabin.

The Oracle Series of the Legend of Zelda for GBC, reminded me of my first playthrough of LTTP as a child
Final Fantasy XII, apparently everyone hated the game, I loved it due to gambits and politic war plot (except Vaan, useless main character, wtf S-E?)
I don't think I'll ever be able to beat the nostalgia of those two games as I grow older
Just about every single Fallout game to ever have been released has brought me some measure of extreme joy.
I also liked the first Mass Effect. I liked the classical attempt in Dragon Age, but it didn't make the cut for being a true great like Baldur's Gate and the other DnD games. Cause of that, I really wanna see a up-to-date modernized "isometric" game.
