the problem is that you haven't made your line work transparent, and are trying to fill in a color that has blended with your linework. Hence, those huge blotch areas stroking your linework because it thinks "That isn't the same colour". Solution: Re-scan artwork and/or just make your digital artwork transparent, and colour on the layer below it.

1. double click on lineart ("background") layer, press ok (give name maybe?)
2. move layer to top of layers list
3. set blend mode of layer to multiply

Think moar about the word tolerance. The more tolerance, the more pixels it will tolerate (ignore). Setting it at 0 won't help either.

Photoshop is a raster program. Illustrator is for vector drawing.
