To start, no; everything we think now isn't going to be bunk in 100 years. Look at past scientific advancements; outside of the earlier sciences influenced by religion, most of the legitimate scientific advances still hold today, albeit they have been expanded upon.
Science isn't a branch of philosophy; philosophy is a science. Perhaps you are thinking of the pseudo scientific contemplations some try to pass off as science as science, but that's simply not the case. When you say that scientists hold dogmatic beliefs, I believe you are taking the vigor with which people defend proven truths out of context. To say a belief is dogmatic implies that it isn't necessarily proven, while no good scientist would hold a belief so strongly without it having been proven, and somebody isn't a scientist if they believe the burden of truth is on anyone except the person trying to make a claim.
Yes, people did question the foundation of science, and still do. That's why it is so successful. The reason, though, that you don't see the same number of people questioning science and proof as you did in the Renaissance or earlier is because the method with which science is undertaken has improved to such a degree that there are few holes left in it. These, thought, are left to a few esoteric scientists whose work won't greatly affect other sciences, such as set theorists and the like.
I really don't believe you have any idea how science is conducted, and only see it as some vague image purporting to create truth. You'll find, if you actually look into it, that that assumption is completely incorrect.

The foundation of science is a certain method, not any set of supposed truths. What's there to question about it other than its effectivity? Moreover, even it's effectivity isn't considered perfect by anyone, so there's no claim to question at all avout the foundation of science.
