It means you will buy more AA cells, and recharge more often. In comparison both long run and shot term it is cheaper. Especially with variable cells shorting out and dying in a 6 cell AA scenario, than one PP3.
And you estimates confirm PP3 is cheaper too:
Recyko AA 4-pack, 1.2V, 2050mAh, 8 USD = 6 Cells, 7.2 Vt @ 12 USD
Recyko PP3 3-pack, 9V, 155mAh, 22 USD = 1 Cell, 9 V @ 7.333
For hotswapping during the day of work takes around 2-3 Sets of cells, considering you recharge the other pairs. When the batteries expire or discharge, since they only have 1000 charge/discharge cycle, with P33 you can replace them per pack at that 22 USD estimate every new batch. With AA you would need to buy 3-5 packs (12 - 18+2 cells) at 36-48 USD for every time you replace them. Taking into account the Self-discharge / Month (room temperature) estimates from:
http://batteryuniversity.com/learn/article/whats_the_best_battery

It means that you would have to recycle your batches every 3-4 months. In a year's time, you are looking at purchasing 3-4 batches, thus 66-881 USD per year for PP3 cells, 108-1922 for AA. Which 61%-45% improvement in purchasing PP3 cells than AA.

If we include the actual cost of recharging the pair of cells on your electric bill per day, assuming the pairs take the same amount of W-hr to recharge, for PP3 it would be 2-3 recharges per day for each cell, and for AA 3-5 recharges per day for each cell (taking into account there 12 - 18+2 cells and their variations of failure when set as serial circuit). If I were to take into account the actual times PP3 take longer to charge than AA, you would still find that in the long run you are saving more if you used PP3.

1 You can save more if you buy batteries in bulk for a every 6-9 months
2 optimize on the AA since you are buying +2 cells .
Number of cycles

About the LCD, I really get it you are not using the latches, and worse yet, the cable keeps getting pulled. But Ok, let's not make it too complex, just brainstorming. Your latch system is indeed amazing. Break one, you have 3 to go. Break another one, the monitor still stands.

For the slots then:
1 I/O audio Jack pair ports (2 slots)
1 Ethernet 1Gb/s? [do you want 2? I always wanted to 2, but USB can be used]
3 USB hosts (in front hub)
2 SD card or MMC slots (2 slots) [both? one and the other?]
*1 CompactFlash slot [or internal SWAP and temp files, unless you want/know a smaller GPIO standard/protocol for the HDD; inboard SATA?]
2 GPIO [one for optional touchscreen, another for whatever]
1 S-Video port (Mini-DIN 7-pin keyboard end, custom Mini-DIN 7-pin for easy detachment on LCD end OR 2 BNC slots)^
1 lower battery slot PP3 or 6 AA cell slot

Number of keys: 84 or 80-76? 71, 67?
Pointing Stick mouse?

anything else?

In reliability and robustness, I want to add ExpressCard. However I am concerned about power, if are planning on mamking this a low powered PC. I am not which one draws less:

And How complicated is ExpressCard when compared to USB?:

Call me biased, but I think ExpressCard is simpler than USB, especially when implementing OHCI and HID.

* Optional? Should we just let the user get his own USB external HDD? Make it 4 USB slots instead then?
