There's plenty of examples of people for whom a genetic mutation or hormonal disorder caused them to manifest a different biological gender than the DNA-prescribed one.  By your definition of male (person with a penis), a MtF transsexual who has had the actual dick-becomes-pussy operation is a female.  Look at it this way: it doesn't cost you anything to use the desired pronoun when speaking with a transgender person.  They aren't asking you to give up on making discriminatory jokes on your dear /prog/, nor do they ask you to mate with them; all they ask is the respect to have their new gender recognized when you talk to them.  Is that a lot to ask?
