Why there are no chemistry engines today, its all physics and particle point clouds? What if these particles had properties and reactions?

Because chemistry is applied physics on a larger scale.

Simply put, our current technologies cannot simulate these things in real time and in an interactive rate.

I did encounter something similar in the past but it was not generic. I suppose that would take quite a bit of computing power since there are so many variables to take care of.

That said, chemistry engines don't have much applications besides scientific research and simulation. Physics engines are more widely requested.

I think it's because programmers don't know chemistry. At least gravity has simple rules.
