While it's fine to call your system GNU/Windows when you install the GNU system onto it, the fact is, Windows is already a complete system without GNU. When you get rid of GNU, your windows system will still remain usable. This dynamic would change if you were to modify your Windows system to become fundamentally dependant upon GNU. If you did this, an accurate name to describe the system would be the GNU/Windows system as they would be the two most fundamental systems in operation.
This is not true for Linux. Linux is a kernel program. Kernels are not operating systems in themselves. GNU is an incomplete operating system; it's missing its own "GNU kernel program". Linux combined with GNU form a complete system and we ask people to call this combined system GNU/Linux.
