Actually it's a good thing auto-linking excludes closing parenthesis, but a good implementation should keep track of whether there were open ones.

In any case, Wikipedia is lenient enough that the link works just fine, so you actually have zero problems.

Any modern browser allows you to select an unlinked URL and open it directly without the need of any extensions. And by modern I mean Firefox trunk or Chrome trunk.
BTW doesn't shiitchan do code highlighting fully client-side? So wasteful on my CPU, better to do it just once on the server.
