Okay, so lets talk about the plot twist/ending of Infinite.
Here's what I understand:
Bioshock Infinite is about the infinite universe theories. Thus the title "Bioshock: Infinite"
After the Battle of Wounded Knee, after he committed hundreds and hundreds of murders...Booker became a different man.
In one universe he chose to become baptized, and erased "spiritually" all his wrong doings and became a new and better man, free of sins. Thus he became Father Zachary Comstock. The future founder of Columbia.
While the Booker we played, never became baptized after the battle, and began to fall through the cracks of life, and became hardened as a person.
Booker's wife, Anna, had a child named Elizabeth..but Booker gave Liz away (to Com/his alternate self due to a debt he couldn't repay.)
From there, I'm rusty on how everything connects...
But I do know that in the end scene, "to fix everything", Booker would have to die..so that his existence is ended in all universes and that everything returned anew.
So booker asks LIz to kill him, to fix everything that happened to her, to Columbia, and so on.
As a nod to Bioshock 1..Liz teleports them to Rapture's light house, and there as they descend the steps, Elizabeth drowns Booker, a metaphorical baptizing of sorts, and a symbolic gesture to Bioshock 1, where Jack found himself swimming in the very waters from where he emerged from the wreck.
