Why did God make freaks?

I always see people who become transgender as having bodies made to transition them into womanhood. Is this basically God saying that he didn't want to make them an actual woman, but gave them passable bodies so they may become a fake woman? Is this some kind of cruel joke on His behalf?

This. Just let the freaks be, let them take hormone pills and get plastic surgery (both of which are so natural, right?), if you ever get suspicious just ask for pictures from when it was young (subtlety). If it doesn't comply then it's a tranny.
