How would you write:"what are you scared of" in japanese?

depends on whether you are talking about a particular instance, i.e. just before a person is doing a bungee jump, or you are asking what the person is afraid of in general, like cockroaches.

you could just say:

なにがこわい?
何が怖い?

listen to the first few seconds of this song. http://www.megaupload.com/?d=UXW2VVJZ
It's called Carresses by M83 and I would like the romaji translation of what she says in the beginning.

I'm not sure if it's 100% correct but I think it's 何を変われているの?
nani wo kawarete iru no?
What can be changed? (for an animate object)

nah can't be kowai, the i definitely doesn't show any presence there until iru
Tried listening to it again, I'm pretty sure it's kawarete which is the te potential of kawaru ( to change )
In serial experiments lain(where that sample was taken from) it is translated as "What are you scared of," so how can it be kawarete which means to change?

because what it is actually saying is what everyone else has been saying. i don't know where you got the translation, but i'm pretty sure your translation is wrong
it is defintely:
nani ga kawareteiru
何が変われている。
