I like Cave Story lots too but it's about as RPG as Metriod is.  Unless you actually consider Metriod an RPG.

I'm playing Falcom's Legend of Heroes 6 right now and I'm rather enjoying it.  It has a bit of that FF long story feel.  Y's 6 and Y's Promise in Felgehena are also fun, if a bit light.
