Who don't we know the secrets of Windows, DirectX, or other MS programs? Why has no one made open or closed source clones that use reverse engineered code?

Only some of it was leaked, not enough to do anything with.

the rumour was it was leaked on purpose to excempt them from legal liabilities for security holes in legacy products thereby forcing product upgrades
the full source was never released onto p2p but the developer it came from was supposedly compromised

The legality of reverse engineering is shaky. I don't think anyone would dare to reverse engineer MS code for fear of legal buttrape.

M$ has enough lawyers to sink an aircraft carrier.
Justice in democratic systems (European, Asian or American) is bought just like coffee or sugar; "Can I have 2 Kg of justice? Thanks sir". Microsoft has enough money to "be right", so they'll win trials.

Two days after the Win2K source fragment was leaked, a boneheaded vulnerability was discovered in which merely viewing a specially crafted bitmap image data file could result in remote system compromise. It wasn't enough of the code to do anything productive with, but it was clearly enough to reveal the sloppy programming on which our civilization largely depends.
Due to the legal atmosphere surrounding Windows, none of the good guys outside the Microsoft Compound can reverse engineer Windows to close up security holes without first being prosecuted then having his patch forgotten. Meanwhile, the bad guys doing precisely the same thing, obviously without regard for the law, craft exploits and build botnets for sale to the highest underground bidder. MS has to protect its bottom line, of course, and the trade secrets within Windows are no exception, but MS clamps down so hard on productive uses of reverse engineering that the only ones who stand to profit from reverse engineering Windows are computer crackers and other criminals.
