Are there any manga that are well known or have a popular anime based off them, and are still worth reading? I'm sure they get a lot of hate just for being associated with a popular series - Evangelion, Rurouni Kenshin, etc.

Hellsing; it sells to mall goths but it's actually really good!
Toriyama gets a bad rap from fans who are trying to make themselves look cool by shit-talking DB; he's best when he's doing dumb, fun things though. Dr. Slump is really great, like Mad magazine were it still funny.
I'm also really liking One Piece thus far. It's shonen fighting but it's really geniuinely creative. not as much so as say, jojo, but it's good.
Some of my favorites are Death Note, Get Backers, and FullMetal Alchemist.
Death Note... I'm not sure if it's quite reached the level of "popular" here in America yet, but it's getting there. It's a good manga to read if you like really wordy things, or if you like to watch people play mind games. The Get Backers manga is mostly shonen fights and fanservice (as opposed to the anime, which seems to be aimed more at girls for some reason. Shonen-ai wut??)... and FMA... I haven't watched much of the anime, but I like the manga a lot better from what I've seen (Ling = win). If you can get past the godawful fandom, it's a really enjoyable series.
