I was the Jewish Wolfwood at Ota '04 and '05, AnimeNext '04 and '05, and Katsu '05, but beyond that, I know of no other truly Jewish characters in anime. I've heard people contend that FMA deals with the Israeli-Palestinian conflict in an abstract way, but beyond that, there's no Judaism in anime.
A fun historical fact: at any point of time in Japanese history, there are less than 5,000 practicing Jews in the entire country.

The Protect Shades and Zonder Barriers in GaoGaiGar always reshape projectiles into Stars of David before reflecting them. Does that count?
I vaguely remember the Protect Shade as shaping energy into a regular five-sided star, not a six-sided Star of David. The six-sided star, in relation to anime and video games, doesn't neccesarily have anything to do with Judaism - It's just a catch-all symbol for anything magic.

The Full Metal Alchemist movie "Conquerer of Shambala" takes place in Munich during WW2 and has a jewish character who is the counterpart to one of the Homunculii from the Anime.
