Name me an anime storyline where the guy doesnt get the girl he ultimately desires? Not because of like she died or they are far apart but just because the girl in the end just doesnt love him?
Off the top of my head, I though Eva was a candidate. Since shinji technically had feelings for Asuka but never got her as such.

Well he does get the girl like what Ep 2. Only reason why in the end he technically doesnt get his girl because his girl dies and all that stuff. But by episode2 (or was it later), they already confesed to each other, had sex and were bf/gf.
Think what this thread is asking is where the guy never got the girl because the girl doest feel the same way and they don't become a couple.

Jesus Tapdancing Christ, there's this half-hour long animovie, the name eludes me though. This girl is in some military service, and she's a pilot for a Gundam-looking thing. She can only contact him through her cell phone. It doesn't exactly fit your criteria, but they still get seperated.

Love Hina does not count. From the get go the creators pitted Keitaro with Naru, regardless of whether or not Naru was or wasn't that girl he made the promise to when he was really small (I never got to find that out because I didn't finish watching it). Either way, if he ended up with any of the girls from Love Hina, he still "got the girl."

Voices from a distant star was pretty good, but apparently he wrote a text sequel that ruined it.
The guy went into space and met up with her, because she had been rescued. And the travel meant that they were happily the same age again.

in gundam matilda dies but had woody anyway, amuro has slept with sayla but they just decide to be friends and he never wanted frau to begin with. so while he doesn't get the girl, is there really a girl to get?
actually in zeta gundam Camille does technically get A girl, not Four but at that point he wants Fa anyway. although he's so mentally retarded at the end that there really isn't any point in a girl except to wipe off the drool, but that's all resolved in double zeta ^^ i'm just curious to see if they change the end in the zeta movies or if they're just going to wait to do a double zeta movie.
