We have the machine on a Network. When printing it prints 1 sheet then Beeps 3 times, and says Please Select Paper Size.
We select the paper size (LTR) it then Prints the next page then we get the 3 beeps again.
On the remote UI it tells us;

Paper is out or the loaded paper size is different from the specified paper size.
Load Free Size into Stack Bypass. When loading paper, make sure to check the paper size also.

We do not use the bypass stack tray and getting up to press the paper size is a hassle. Also the settings and manual did not state anything on how to turn the Stack Bypass off. Anyone familiar with these machines?

Sounds like you've got the paper size wrong in the printer settings on the client. You need to correct it. Before you ask how, just fucking google it - I don't know which OS you're on, version, whatever.

OP here, I believe the problem was after the user scans documents to there desktop the scanner does not go offline like it should so we had to manually set it to Offline then it printed perfectly. It was just a matter of the user remembering to put the machine offline. many thanks.
