You're ignoring hybrid vigor.  Often times, certain traits (including intelligence, this will make you eugenisicists start running out for asian and jewish women) are benefitted through hybridization.  This shows that many traits exist independent of each other, and express their benefits regardless of the genome they occur in.

While that is true, however, from the eugenicist's standpoint, it's far better to isolate the good mutations in a stock and inbreed them until they're expressed tenfold.  However, even though inbreeding does get rid of harmful recessives (recessives that require both parents to have to be expressed in offspring) over time, it also increases a stock's suceptibility to disease.  Because all individual's genes are the same, if a microbe can adapt to one host's imune system ETC... it can adapt to all of them.
