Yeah, english is a foreign language to me. I was wondering, is "the dog, having been kicked out of the house, went in the garden" a proper use of past perfect continuous or a similar thing, or is it improper? My basic grammar check tells me "The word ‘been’ may not agree with the rest of the sentence." WTF?

Because the clause you denoted is a non-restrictive appositive phrase, its grammar and tense is largely inconsequential to the subject-verb agreement of the rest of the sentence.

My only concern is "went in the garden" portion, which sounds mechanic and indefinite. Changing the prepositional phrase to "into the garden" sounds more natural.
