I don't think it's the gameplay.

Are there any games with an intelligent concept or plot, or in the least ones that can be taken seriously and don't either have slapstick humor (Planescape) or a corny basis (Xenogears)?

I think it has atleast some slapstick humor, although seriously OP should stop being so damn serious. Slapstick(or any kind) humor doesn't ruin good story if it's fitting and not over used.

I'm not serious, I just want to play serious games because I consider games art and I want serious or satirical art (Metal Wolf, anyone?). I don't play MGS for Hideo's famous comedy routine, I play it for the brilliant and unmatched gameplay perfection and deep story. I don't know when it became a crime to take a game's plot seriously, was it JRPGs that gave the concept a bad name?

And Deus Ex had some very rare slapstick scenes, but Planescape's is constant and overbearing. It ruins the game for me.

Hmm, I think you would like System Shock 2 although it doesn't have much of story, but very good atmosphere. Ofcourse it has some humour, but there's not lot of it. Fallouts are both(especially second) very non-serious, but you might like them too. You should also try interesting surrealistic adventure game called Sanitarium. Also if you like Lovecraft you should try that new Call of Cthulhu game. It's not perfect and turns from adventure to shooter oriented towards end, but it's still pretty nice.

Oh and can't forced Arcanum. While being created by pretty much those who ere behind Fallout it retains same humour, but it's not as pervasive as in Fallout. It has very interesting world too. Think industrialising Victorian Britain, but in fantasy form. Downside is that combat system is not very well executed.

Interesting recommendations. I own and have played every one of those to some degree. I guess I'll try to get past the warehouse chase in Cthulu and get past the crash in Arcanum and get past the intro tubes in System Shock 2 and get past the fact that I encountered a key puzzle within 20 seconds of Sanitarium.
