Dual Boot/Dynamic Drive Overlay/Fuck you BIOS

So I had this problem with setting up a dual boot into Windows XP and Xubuntu.  I sent in an email to Seagate but I somehow feel the people on /tech/ might be able to help.  Here's my email.

OS: Dual boot Windows XP SP2/Xubuntu
Motherboard: K8M800-8237
BIOS: Phoenix Technologies, LTD, Version 6.00 PG, 08/17/2005
I originally had an 8 GB hard drive with Windows XP installed on it and the 300 GB hard drive mentioned above.  I had to use the DDO in order to access the 300GB hard drive but that worked.  I noticed whenever I booted a live CD of Linux after the DDO it saw the hard drive as being 300GB but as having some weird partition that wasn't NTFS.  So I decided recently that I wanted to install Xubuntu, a version of Linux, next to my Windows XP OS.  So I bought a 250GB SATA Western Digital hard drive that worked perfectly.  Anyway I transferred all the information on my 300 GB hard drive to the 250 GB hard drive (that did not require any kind of overlay, but this was SATA) and switched the drive letters around so that all the XP programs would work from the 250 GB hard drive.  I then proceded to format the 300 GB hard drive and install Linux.  However, Linux put the GRUB loader ahead of/instead of the DDO so that when it pointed to the 300GB hard drive it failed to see anything and it errored out.  I then booted from the Disc Wizard Boot CD and replaced the DDO but somewhere along the line changed my 300 GB hard drive such that it appears as MBR partition style, according to my Windows Disc Manager.  My question is basically how would I go about being able to boot both Windows AND Linux and still be able to access the 300 GB hard drive?  Windows doesn't need to see it seeing as how it will be in a partition format that it doesn't understand in the first place, but I would like to be able to BOOT into both.  I realize that this is a very strange problem but I would like help as soon as possible.  Thank you in advance.

Also if I gave too much information, sorry, I just thought I'd be better off safe than sorry.
