Are there small computer cases that are designed for full sized equipment? I only see the small form factor cases but what about something small with some nice air flow?

I'd stick with MicroATX at the smallest. What you mean by full sized equipment? Full length expansion cards?

I mean I want a micro case that fits a full-size motherboard and standard-height PCI cards. Preferably something smaller than 9 inches square and maybe 3" tall, tops

No chance. A MicroATX board is 9.6" x 9.6" just by itself. And to get a 3" tall case you'd need the PCI cards on a riser so they lie horizontal, restricting you to two cards maximum (and on-board graphics only).
