i'm currently running the computer with one side of the case off, not the side where the motherboard is but the other side. is this safe as long as I don't go sticking stuff in there? It's only temporary.

A good airflow works better with a closed case, it should suck in the air from the lower front where your hds are and let it out where your power supply is, so >>3 is right when he says that you killed your airflow :P
Airflow is slow and doesn't always work the way you want it to. Place some smoke dye infront of the case and watch it create eddies in the lower corner and the top corner infront of your power supply.

As long as the airflow over the components like CPU, GPU, PSU are working then eddies really dont make a difference. In fact, a well designed case can use eddies to reduce turbulance thus making the case quieter.

Wouldn't a smoke dye in the case hurt the boards in some way? I can see it depositing chemicals onto the motherboard and then the chemicals corroding away parts.

No, it's not safe. PCs cool themselves with convection cooling, which requires a steady airflow. Removing the case disrupts the flow. This is on a very simular subject. My dad thinks that by having one or two of the daughter-card slots on the case open will compleatly kill the air-flow and make it over-heat.

My case has very poor ventilation at the moment, because I don't have exhaust and processor intake fan yet (haven't bought), the system actually stays a lot cooler without the side panels on.

if its only temporary why not get a small house fan like http://www.gardenhouse.com/images/vornado-fan.jpg <--that and put it next to the open side. I'm sure that'll keep it cool long enough for you to buy the proper case fans.
