Holmes gets mad that Watson decides to get married, doesn't like it when Watson bring ups his wife.
He invites Watson on extended cases on a regularly basis, despite the fact that Watson really doesn't do much except chronicle Holmes adventures. Something that Holmes has said is his least favorite thing about Watson.
Holmes pistol whips a guy for shooting Watson and it is the only time Holmes is ever shaken up by the violence he encounters.
He spends a good deal of his fortune buying out Watson's medical practice so that Watson can retire and come live with him.
While Holmes was on the lam pretending to be dead, he says that all he could ever think of was about wanting to write to Watson and tell him that he was alive.

Sir Arthur Conan Doyle did base Holmes' character off of a doctor that he admired greatly... he could well have been playing out a fantasy relationship between himself and his idol.

Thing is though that Watson is decidedly not gay. So that doesn't really work if Doyle is supposed to be Watson.

Watson is the closest thing Holmes has to a friend, that's all.
He is possesive of his friend and, for all Holmes' reputation he wants to impress Watson so that he will always be the highest status person of the two of them. Holmes can't get the respect he craves from Watson if Watson thinks he is dead or if Wastson has a whife as Watson will be idolising his wife's jugs and not not Holmes' intelect.

Yeah kind of gay but people did that back then.
people did a lot of things that were really gay out of necessity like cramming all together in the same bed to sleep.
That is probably one of the reasons people raged at gays so much back in the day. That is to say people were doing so many things that were only ok to them if they assumed almost NO ONE was gay.

Left for Dead
They got to Kara too late. They heard her screaming for
help but the creatures formed a wall between them. Her screams
were more of anger than of fear. Her last thought to herself in
this world as she fired uselessly into the crowd was “How could
have I let myself be cornered?” These monsters were getting
smarter. The survivors had taken to calling them monsters
because they were easier to kill that way. No one wanted to
think of these blood-lusting animals as who they used to be;
mothers, fathers, brothers, sisters… friends. They had already
picked off Tyson early on when he lagged behind sifting through
the rubble for some ammunition. They heard his cries as he was
dragged away but they could not reach him. When they finally
plowed through the wave of monsters all they found of Kara was
an eviscerated carcass. They were all alone now and as they
stood over Kara’s avatar for a few seconds while they reloaded
Leo yelled, “Shit, Casey! How are we supposed to beat this game
now?”
