Sanya is going to catch Eila using her powers and just start rubbing her ears. Then Eila talks about witches and their powers and she mentions that Sanya might be a witch. Then the two go off to Dagobah where a 900 year old swamp dweller (Minna) teaches Sanya to use her witch powers.

Well it's not like you could see Eila's powers in the first place, she doesn't shoot lightning or get super-strong. The scene will probably play out with Eila trying to foretell what is coming up (maybe with tarot cards or something) and Sanya will just catch her in the act.

The thing I'm having trouble with is deciding how to approaches witches as a whole. Should they be general knowledge like the in the source material or the alternate option I was thinking of is have them be so rare that they are almost treated as myth. In the end Sanya wouldn't know much about witches anyways and she won't fear Eila so her reaction will most likely be playful curiosity.

Also, are witches ever discriminated against in the novels/manga?

I think I'll just go with they are general knowledge but rare enough so that some people have never seen one in person, and they are generally treated with wonder and awe instead of hostility. Though I guess meeting some anti-witch people along the way might be interesting.

Some unofficial info from Fumikane

Sanya seems to be an atypical night witch.
In Karlsland the night witches use strikers like bf110 and Ju88 which are somewhat exclusive for them. Because of the great load capacity and shields the witches can carry heavy weapons and fly longer, but mobility and speed suffers. Although the study for the equipment to put on strikers which allows the formation of magic antennas continues, it's really hard to train witches' familiars who don't have the natural ability, and the equipment is heavy and wastes a lot of magic.
Because in Orussia night warfare striker development hasn't advanced Sanya uses normal fighter type strikers, which is why she has restrictions on heavy loadouts (Fliegerhummer isn't as heavy as it looks). This causes that Sanya must have a superb natural proficiency with the antennas. Using the Fliegerhummer, which uses slow moving rockets takes great amount of skill also.

Although she is at a disadvantage because of her strikers, not being able to use heavy weapons and antenna enforcers (she has more maneuverability though), she is still considered top class and a very influencial person in Karlsland.
So as Ningen summarized it: "Sanya's strong, well, she is in 501 so I guess it was a given."

Also, exhaust extinction is one equipment that helps the use of radar, because normally the heat that gets into the ether creates noise in the magic radar.
