Anthy from Utena could be concidered black (well I've heard she was in some circles) but that's just because her skin's dark. She looks more indian to me... but that might just be the drawing style.
And yeah, she's pretty much a major character.

The US general in Memories (Stink Bomb) is black as well.

Since the Japanese are making anime primarily for Japanese, i dont think they are even thinking about any racial attributes.
The fact that Japanese are all clear skinned is the major factor in this.
But there have been characters from other races before, as some of the posters mentioned above

in dragonball, one random ass episode, goku goes to the door and askes a black woman for something (i forgot). But i indicated to my friends that omg it was a black person on anime, but they just didnt see how rare it is. Anyway she was dressed up... uhh with a dress and her hair wrapped with something on it, resembling a slave.... no offence intended

in an episode of gash bell there's this black guy who gives gash aticket to a hot spring. later on it becomes kooky with him wearing tribal african clothes as he's hunting but at the very least he was competent
Do you mean the manager of the southern Tokyo shop?... I can't remember his name. But, i'm not sure if he is black. When he has an afro, he does look black... In the flash backs, it shows him with a long pony tail and black men have like that carpet like texture to their head.
